Trying to create some training videos for GIS class I teach. We have topics on polygon delineation overlaid on stereo high resolution imagery. I want to create some SBS videos to be viewed in stereoscopic player, or on YouTube using HTML5. My background is in Natural Resources, and my programming knowledge is limited. How would I approach this if there is no software available to make it easy? If there is software, what is it?

Have you tried FRAPS yet? I know it can record 3D in DirectX but I never tried with OpenGL.

Might be worth a look.

I do have a Fraps license, but the last time I tried it, it couldn't get all four buffers, so the line work infront of the imagery didn't record properly. Also, the imagery didn't record in stereo properly either. I tried an open source one as well, but gave up too easily after difficulty. I'm tempted to reach out to learn more about why it is so difficult to achieve within a recording software interface.

It shouldn't record all four buffers, it only should record the two front buffers. But I don't know why it wouldn't work. I haven't tried recording quad-buffered stereo content.
